If a reference type is an article, there will be some weird double quotation marks

the quotation marks show in your picture is German style. Just simply change the following code in cleanthsis.sty

\RequirePackage[					% advanced quotes
	strict=true,					% - warning are errors now
	style=english					% - german quotes
]{csquotes}
