Not sure if I'm looking at the same sort of effect that you are, but I do see wobbly sky when moving and looking up from the "upper deck" in the DM3 megahealth atrium.
Two interesting things:
If I'm moving around on the ground and looking up at the same sky, I don't see the wobble.
The original GLQuake behaves this same way. But DarkPlaces and Fitz Mark V do not. So maybe this is an original Quake problem that has been fixed in other Quake engines.
The classic sky wobbles if the player is moving and if there are many brushes forming it, e1m5 at the Q shadow teleporter is a good example.
