This is a "bulk" report for all iQue DSiWare games, since I tested them all in one go. Once specific problems are identified, new issues can be opened individually for those if needed.
Unless otherwise noted, the environment is as follows:
Old Nintendo 3DS LL JPN
TWiLight Menu ++ 27.0.0 CIA
nds-bootstrap Release 1.4.3 (Nightly c261780 if nightly is mentioned)
Game & Watch Helmet (KGHC) (I'm gonna assume all G&W games work)
English Training (KSEC, KJEC)
The following games freeze at a white screen before the iQue logo would show:
Calculators (KWFC, KWGC) (works if using nightly)
Clocks (KWBC, KWCC, KWDC)
The following games freeze at a white screen after the iQue logo shows:
Hidden 3D Image: There It Is! (KRGC)
Solitaire DSi (KSLC)
Metal Torrents (K59C)
Dr. Mario Express (KD9C)
Spotto (KSPC) - Using nightly, gameplay works, manual works, but quitting the game, either via the "exit to DSi Menu" in-game button or via the L+Down+Select menu, causes it to freeze at a white screen
For solitaire, I saw Partially strange Japanese display in in-game menu #1452, but I have no idea how to use TMFH/NTM (I'm new to DSi stuff). Plus, DSiWare saves not created properly TWiLightMenu#2031 isn't solved yet anyway. I'd appreciate it if a guide for the workaround is provided somewhere.
Paper Plane (KAMC)
These two freezes at a black screen after the iQue logo shows, if the font file is not provided. When it is provided, Paper Plane's gameplay works in Release, while Bird & Beans' gameplay doesn't work in Release and only works in Nightly.
The font file requirement should be documented in the readme and/or installation guides.
In both games, in both Release and Nightly, the bottom screen doesn't respond to touches, making it impossible to navigate the manual. (This may not be related to the font file issue, but it only happens with these two games)
Other issues:
Sparkle Snapshots (KHDC) works, except that the resulting photos look nothing like the preview / viewfinder shows. The resulting photos are much darker, and barely anything is discernable. IDK if it's like this without nds-bootstrap tho.
Nintendogs (KDOC) - At first run, you can "knock on the door", but immediately after that, you cannot touch the "right arrow" button to continue, making the game unplayable.
Logs will be provided on request, to avoid making this already long post even longer.
